My question isn't directly related to this module but I'd appreciate a tip.

I was wondering how I can have the sizes of the nodes' links dependent on how many references to them exist in instances of other nodes. The references are made using "CCK nodereference".

That is an interesting use case, but currently is not in the scope of this module. Nodecloud use a view sort handler to compute the sizes of the items in the cloud and the node reference fields are not 'sortable'. The feature you requested probably may be achieved implementing a custom module that provides such sort handler to the views module.
