I have skins working successfully in a custom Omega theme, but enabling Skinr Context / Skinr Context UI results in the disappearance of skins from the Skinr UI and the 'You don't have any groups for this element.' message when using contextual links. Disabling Skinr Context / Skinr Context UI restores things back to normal. I'm using Context 7.x-3.0-beta4. At first glance it seems like a duplicate of:
