It's not always possible to replace the /misc/jquery.js, for example, in a multi-site setup where jQuery update is installed in some sites, but not all. It would be a lot easier to implement this module when that step is optional.

sunSorry, that's not possible, because Drupal core loads /misc/jquery.js in a hard-coded way.
