I have couple of custom layouts defined and only those are allowed for panelizer nodes. IPE allows to choose all.

closed #1611950: IPE does not honor Panelizer, Allowed Content, Layout selections as a duplicate of this.

this'll be fixed pretty soon when we roll out proper pipelines.

Well it seems that the settings you give at admin/structure/panels/settings/panel-page are merged with those of panelizer.

This seems to be fixed in the latest -dev, where we are honoring the allowed layouts setting.
