Upon remote installation with Drush, Nice Menus shows successful install but totally awol (disappeared) within the drupal/modules folder. Not showing up in admin gui overlay either? Tested with a functional Drush installation and permissions set to 777.

If no --destination is passed to Drush pm-download, the module will be placed in sites/example.com/modules or sites/all/modules folder.

Contrib modules should never be placed in the core modules folder.

Is this still an issue? Can you provide more info. What is output if you run "drush @your_remote_alias pm-info nice_menus"?

I experienced the same thing. There was a 100 byte README file explaining that the master branch is empty. Seems like drush is pulling from the wrong source. I solved it by downloading this particular module manually.
