Active select and pathauto

I'm using pathauto and have the following problem with active select. I have a wiki taxonomy and pathauto is set to [vocab]/[catpath]/[title]. This works fine if the wiki taxonomy is required and used to categorize the page. I get, wiki/baits/hardbaits/crankbaits/shad-article for the path. If I insted use active select for the taxonomy, the three menu choices work find, but the resultant path of the article is wiki/wiki/shad-article. The article is properly categorized, it's just the path that doesn't come out right.
