On the settings page, where the user can check which regions to make 100% wide, you could add an option to completely suppress the region.
This would make other administration pages (Blocks) and the CSS much cleaner for those who wish to use only a few regions.

sherakama CreditAttribution: sherakama commentedRegions without any content in them, including the secondary and tertiary regions, should not render unless there is something in them. I do take your comment as this is not clear to the themer at first glance. I will make a note to add documentation on this somewhere. I have a lot of that to do still. Thanks for the feedback.
