Inheriting from template.php and theme-settings.php

I'm wondering if anyone else can verify this:

When I made my own template.php and theme-settings.php to add special theming options to my Fusion Mobile sub-theme, it stopped inheriting options from the core theme and would only show the options from my new theme files.

Everything works fine if it's one or the other.
