When I edit this node directly, the toolbar is there, but when I edit it under Inline Entity Form the toolbar is missing. Could it be a JavaScript conflict?

It sounds like the Wysiwyg script files are not being loaded, especially if there's not a Wysiwyg-enabled field in the form before the inline entity form adds one. I tried to reproduce this today but was unable to.
A few changes have been made to how Wysiwyg handles being loaded via AJAX so hopefully that resolved it. Otherwise please re-open this issue.
