I have noticed that, in Internet Explorer, my embedded videos are forcing themselves to the top of the DOM "stack". Drop-down menus are hidden behind the videos. This seems to be because the video embed field module doesn't allow for the setting of wmode, at least not as far as I can tell. The user should be able to choose between opaque and transparent.

It seems to not be the same issue. This is what is happening: the querystring is being encoded for storage, but not unencoded for HTML.
