SystemMask lets you arbitrarily set modules as required by Drupal or as hidden by setting additional variables within the settings.php file for a given site. It works well for hosted solutions that need to force certain modules to be enabled. It also works well alongside the like of Strongarm.
Why so long?Drupal 6 made making this module for it nearly impossible due to sheer complexity of the admin forms. Conversely, Drupal 7 made it stupidly simple. Seriously, check out the source for this module.

What about permissions and configuration?Configuration can be forced with Strongarm. I'm not aware of a solution yet for permissions, but, may end up creating something in future (I would accept patches for forced permissions, as I'm sure Strongarm would).
