Instead of trying to keep on top of all the curly things other modules will do with paths and redirects, how about supporting a list of paths to include/exclude from subpathauto processing? Two fields on the configure page:

Enable subpathauto only for these path patterns:
(if empty, subpathauto will be enabled for all patterns)

Disable subpathauto for these path patterns:
(overrides any patterns enabled above)
