Seemingly the same issue as #906756: The selected file /chroot/tmp/filevW2PsH could not be uploaded, because the destination is not properly configured. and #744560: Installation does not create required directory and CSS is saved in the wrong path which are allegedly fixed, but still present on 7.x-1.2.

Issue is dead simple, run file_prepare_directory() before the file operations, never assume a directory exists in the case a user has deleted it, or it hasn't yet been created.

Patch incoming.
