Including misc/ajax.js with drupal_add_js() overrides the weight order defined in system.module's hook_library() causing a bunch of contrib including Views, CTools and Boxes to break.
The patch posted here http://drupal.org/node/1532566#comment-5869022 resolves this.

it's already fixed #1532566: AJAX should be loaded as library to prevent conflicts with other modules
