As the Template content type has been removed (no longer needed), you'll need to uninstall 1.x and reinstall 2.x. No official upgrade path is provided, but you may be able to delete the content type, and then update normally. This isn't supported, however.
The major new feature in this first beta release is #2797305: Prevent duplicate site names. So after some refactoring, user-chosen site names will now be validated against those already in the Aegir back-end. If the site name is taken, the site configuration form won't submit.
Sites can now be created via Install tasks so cloning existing sites is no longer necessary. You'll see the new option at Administration » Configuration » Web services » Recurly » Aegir » Task type.
