I have over 10,000 users on site. I can't update mergevars for users from configuration because it times out from trying to do them all at once.

Are you using the batch processing feature of the module? If you go to admin/config/services/mailchimp do you have that option selected? If not, you could give that try and see if it works. It should add all your changes to the queue, and then work them of X at a time every time cron runs.

On the page Processing Merge Variable Updates I get status bar with processing message:

Processed 0 out of 3.
Check subscription status for contact 4200 of 12052

After checking subscription status of 4200 subscribers it crashes with following error

MailChimp Merge Variable Update Failed.
Please continue to the error page

We're going to be ending support for the 7.x-3.x branch due to the upcoming deprecation of the v2.0 MailChimp API. If you're still seeing this issue with the most recent release, please feel free to reopen for the 7.x-4.x branch.
