I have over 10,000 users on site. I can't update mergevars for users from configuration because it times out from trying to do them all at once.

eojthebraveAre you using the batch processing feature of the module? If you go to admin/config/services/mailchimp do you have that option selected? If not, you could give that try and see if it works. It should add all your changes to the queue, and then work them of X at a time every time cron runs.
