After having installed footnotes I got a warning telling that this version of footnotes is unsupported.

To avoid this problem, I have added the version number in footnotes.info.yml

You don't need to manually specify the version number. That is automatically added by the packaging script. You can have a read about it here: https://www.drupal.org/docs/8/creating-custom-modules/let-drupal-8-know-....

Not sure how and where did you get that message, might need more investigating and if there is something wrong, it's a different problem.

Closing the issue, if the problem persists try and find out what is causing it and how to replicate it and open another issue for it.
