As I can see the files must be in file_managed. Deleting a file from this table will make the file invisible for Reference existing
But in the other way, adding the same values again does not make the file visible if the fid File ID. has been auto incremented. If the fid File ID is the same than the file is visible
There must be an additional table where the fid File IDis used.
Can anybody help me out to find all tables who ware affected to find files with Reference existing

If you would like to upload files via FTP, use the "Attach" source, not the "Reference existing". Attach allows you to specify a directory to which you would upload files. While Reference Existing only works on files that have been uploaded via Drupal somewhere else on the site previously.
