All references deleted when editing node with entity reference field hidden and checkbox widget

I have a bundle with a entity reference field which is not diplayed in the edit form, since references are added and deleted only programmatically, and for which I had selected widget sect box. Whenever a node was edited all the references were deleted, changing the widget to autocomplete fixed the issue.
