Is this related to #646874: Modules like Contextual links and Shortcut cannot add to "template regions" by chance? Sorry if it's a duplicate issue.

aaron CreditAttribution: aaron commentedsorry, the second notice is incorrect. I had a similar notice w/ the similar $contextual_links in garland/node.tpl.php, but am not currently able to reproduce, so I forget how it happened. However, the problem is in that template file as well.
