I have this working in Drupal 5 (see http://drupal.org/node/298180 ) and created the same patch for Drupal 7 since it doesn't look like much has changed in this regard.
I can't see any reason we can't have css aggregation while in private file mode - I just used hook_file_download to give access to the css folder.

lliss CreditAttribution: lliss commentedI made a Drupal 6 version of this patch because I was having trouble with IE and IE unlimited CSS doesn't seem to work with private files. Seems to work well.

I checked and the above patch cleanly applies to 6.x HEAD at the time of writing.
