When I reorder the course objects on the course outline page using the drag and drop, it doesn't seem to change the weight value. When I save the course it just goes back to the original order of course objects.

Ok. Well I actually have a second site with the course module and its dependencies enabled (which is more bare bones and which I use for testing purposes). When I reorder the course objects on that site, it saves just fine. Do you think this might be a javascript conflict?

Ok, I just switched my theme to bartik and the problem has disappeared.

It's possible - Courses uses Drupal default tabledrag, which updates the weight selectboxes via javascript.

If you see the "Show row weights" link you should be able to click that and see if the tabledrag is updating them correctly.
