As per the commit appeared in #2088387-7: Refactoring field formatter view into themes. It is going to be incompatible with entityreference module once its 7.x-1.3 is released.

Thus the issue is, colorbox does not work on Entityrefence's "Label" formatter if we use current dev version of entityrefence module.
