With Bootstrap theme 7.x-3.x-dev (June 11, 2015), I also experienced a vanishing of the navbar main menu, with CDN bootstrap versions 3.3.5 and 3.0.2.

Reverting back to Bootstrap theme 7.x-3.0 (w/ CDN bootstrap v 3.0.2) returned the menu.

Sorry, I'm not going to chase bootstrap dev. Once they release a tagged release, I'll work on fixing any problems.
