I set the alinks limit to 2 but in my article are still 4 words replaced as links.

I'm having the same problem.

For me, it's because italics is being used.

example, it will alink every instance of

<em>food</em>

but not
food

Is there a fix?

There isn't a fix for drupal 6, but it's fixed in 7x. The fix could be back ported.
