colors.scss overrides custom.css

Hi,

I am building a subtheme without support from the basic color module. Several of my rules in custom.css keep getting overridden by rules in colors.scss. Why is this so? Is there any way to fix this? I was under the impression that modifications made in custom.css would always be the final ones?
