Im using the latest versions of drupal and category module as of July 29th 2006. And a few hours after installing it all my categories and taxonomy are out of sync (I have had the taxonomy wrapper enabled since the start).

Looking at the missing items in the taxonomy, I think I know what went wrong. There are 2 reasons:
- I deleted a container, then went to the orphans section, and reassigned all of the orphan categories into another container. In my taxonomy those categories are missing (I guess they got deleted when i deleted the container, and when I reassigned the orphan categories the taxonomy wrapper just did nothing?)

- I created a bunch of nodes of type MY_CCK. Then I set the MY_CCK to act as a category. By default none of my existing nodes becaome categories, so I edited them all. Now they are all categories, but they are not in the taxonomy.

So those are the problems, but what can I do to fix this messup!? Basically I want to force my taxonomy to be a copy of my categories, is there a way to do this without deleting all containers and categories and recreating them?
