Is there a way to have different streams based on a taxonomy-term filter, e.g. one stream only showing updates for "Department Human Resources" and another stream only showing updates for "Department Sales"? Is there a way to dynamically filter a stream based on an argument just like Views do?

No, and i won't integrate such a feature as well. Later on heartbeat tags will do what you want, but not for now.
