Applet code inserted into pages gets stripped out when saved. Is there a way to overwrite the filtering procedure so this doesn't happen?

You should be able to set the "Input Format" (configured in administer -> input formats) to accept the applet code. Then simply select the input format you have configured for this when creating your node.
