I don't recall how this worked in the old versions of Drupal anymore (Was there Taxonomy term-selection for each node?) but with 4.4.0rc and Feb27 CVS version of Projects module, I have not been able to find any UI to assign newly created projects under specific taxonomy term. A grep for taxonomy_nodeapi that would be used to pupdate taxonomy/node references turns up nothing, so I doubt I've just missed it.

if I set one vocab to be for issues and a second to be for projects, the /projects page shows only the issue vocab as the navigation aid, and thus shows no projects; if I remove the vocab's association to Issues, the /project page displays as expected.
