Instead of placing all test files directories in the root of the files directory, place them inside the simpletest directory in the base files directory. In other words:

sites/default/files/simpletest48353

becomes

sites/default/files/simpletest/48353

The reasoning is expressed at #443154: Fatal errors in tests not reported as failures on #15, not to mention that is makes sense.
