I'd like to know the same thing. I don't see anything through Taxonomy Manager admin pages or elsewhere. I feel like I missing something.
It would be nice if on the main screen in Taxonomy Manager (where it lists all the terms) if it would display the number of nodes associated with it. You can then at least see those terms (and mass delete) them manually.
Ideally, it'd be great to have a part of Tax Manager that allowed you to "See all terms without a node" that worked per vocabulary. And then the option to delete these. Even if it couldn't automatically clean these up (say through cron jobs or editing node or tax terms) at least these manual method works for reasonably sized vocabs.

Install VBO, views bulk operations, and term node count module, create a term view, and you can filter for terms with 0 nodes.
Those are orphaned terms.
