When I use devel.module "Rebuild menu" link, I assume, that also the {menu_links} table will be refreshed. Took me hours to find that bug. It's annoying when you use "menu_name" together with hook_menu to create a custom menu (cause your custom menu will not be renamed in menu_links table).
Anyway - Thanks for the great devel.module

In general this does not sound appropriate to be part of the standard devel action. Adding an additional one, with a confirmm form and warning that you are about to lose any custom links or modification might be useful for developers, but dangerous for a live site. Or those that want to empty this table should be able to do so trivially via SQL.
