I am attempting to construct a site using Group to regulate view and edit/create permissions to different users in certain areas of the site. The main site has pages that need to be visible to anonymous users.

My understanding of Group is that it can add permissions, but not remove them.

How is it possible to have private articles within the Group structure, and public articles outside of Group? I have considered making a mega-group with anonymous view permissions, in which all non-private articles will be related. Then removing "view published content" from the global site permissions for anonymous users. Is this the best way?

I've re-read my initial question, and I'm not sure it makes sense to myself anymore! Given the lack of responses, I'll try to rephrase.

My site has grouped and ungrouped content.
I want anonymous users to be able to view ungrouped content and not view any grouped content.
I want registered users enrolled in a group to be able to view the ungrouped and grouped content.

Can I achieve this with group? If so, how?

I guess the Node View Permissions module is the right answer for this need, in addition to Group. It needs that some content types are always in groups and some others never.
