Please advise how I can modify the style of the navigation bar in the header, e.g. style of the logo image, such as width and height. I used Zen's StarterKit to create a sub-theme.

Go into your subtheme and modify the css. If you don;t know what styles to target using the inspect feature in your browser or firebug.

I figured out the style to target using Inspect, namely .block-system-branding-block, but I am not sure which CSS files to update. I searched all files in my Drupal 8 installation and didn't find any file containing this style.

You don't modify the existing style. You add it to your subtheme's css to override it. https://www.drupal.org/docs/7/theming/working-with-css/overriding-style-...

Zen's StarterKit includes header.css. I added my .block-system-branding-block class selector there and it worked. I hope this is the right approach.

not terrible but not best practice. best pratice would be to add it to a style sheet that isn't a default ie (a custom one or a style.css if zen provides it that is empty).
