I have Lightning Core without Lightning Layout or Lightning Roles, and logged in as user 1, I get an access denied error attempting to visit /admin/config/system/lightning.

Hrm. I couldn't reproduce this. I tried uninstalling Lightning Roles and Lightning Layout after install, and installing from a sub-profile that excluded those components. Both times I was able to access admin/config/system/lightning as User 1.

Is there something else specific about your environment?
