When a default line item is provided in a payment form field, editing/saving the entity will remove the line item.
The same happens when manually adding a line item and editing the same entity again.

I provided a patch to fix the problem temporary, but I think that the whole mechanism has to be reviewed.

The patch works for me too with Payment 2.0-rc4 and Drupal 8.5.6.
