So I'm still seeing Ubercart's cart when I go to the new url rather than keeping their's at /cart and moving Commerce's to something new. I still can't get to Commerce's cart data page.

Valentine94Ah, so you need to have a different system urls. This module not changes the system URLs, it's makes something like dynamic path aliases approach.

Valentine94I think hacking contrib modules is a not good idea, but if there is no another choice - you can create a patch with your "hack" for your project. So, it will help you to re-apply these changes if you'll update this module.
