Is there a way for Linkit to use URL aliases of a given entity instead of the default url (e.g. use /business/taco-bell instead of /node/36)?

Both yes and no. The new 8.x-5.x-alpha1 has support for this.

This is fixed in the 8.x-5.x. 8.x-4.x will be dead when the stable 8.x-5.x is released.
