Somehow when enabling advanced aggregation with latest dev I am getting duplicate entries on all Head links and style tags. Also when doing some add_css or add_js gets printed out twice.

I am using with the omega theme,I have seen this issue https://www.drupal.org/node/2492461 but not sure if it can be related or not.

What version of omega are you using? The patch in #2492461: Do not blow out the scripts data inside omega_element_info_alter shouldn't be required unless something changed in omgea. I just tried the newest version and it still works without duplicate scripts and stylesheet links.
