When using a taxonomy based document folder structure the settings which Taxonomy to use for a Space are lost after an update. I then have to explicitly re-save the Taxonomy for a document tag for each Space, and then re-save the Taxonomy Variables for that Space so the correct settings are restored.

Am I missing some kind of Feature overwrite that I have to save?

I haven't seen this. If you have the ability to restore your pre-upgrade DB backup and then do a "drush fl" to list your features you could check to see which one is overridden that is being reverted and lost. But I don't remember any feature for the space variables.
