I'm not sure whether the issue is with SHS or the Inline Entity Form module, but SHS menus default to a single hierarchical menu when displayed within an Inline Entity Form.

Luckily this was caused by something I wanted to change today anyway so it was easy to fix :)

Please test the latest development version (should be available in a few minutes).
