I had site installed with 7.39, I was able to set clean URL, but now I installed a new site with 7.41 exactly the same way, I am not able to enable clean URL, "The clean URL test failed.".

I thing this is because some change in the new release of 7.41 version? How can I enable it?

clean urls works in Drupal 7.41. You will have to take the time to work through troubleshooting the issue. If the core .htaccess included in your installation? is apache mod_rewrite enabled on the server? ... etc.

I'm having the same problem. My site is on Hostgator and they have assured me that the Apache (shared) server is set up correctly. (I have a couple other sites there as well and they are all configured correctly, no issues with clean urls). The newest site is drupal 7.41. I went through all the trouble shooting steps and read nearly every comment. I have uncommented the htaccess file line 106 RewriteBase /. No change, clean urls still not working. I tried going into maintenance mode, clearing cache, going back online, and still no change. The problem doesn't seem to be server config or htaccess. The issue seems to be drupal 7.41. There has to be a reason there is no clean urls checkbox. Can anyone suggest how to get this working?
