I am trying to override comment-wrapper.tpl.php in a subtheme but these aren't already overridden by bootstrap core. I've tried copying modules/comment/comment-wrapper.tpl.php into the templates/ folder, the base subtheme folder, creating theme/comment/ and copying it there. None have worked.

There have been issues (can't remember off the top of my head the exact ones) that 7.x-3.0 has had with templates and file discoveries. Please try and use the latest beta if at all possible as this has already been fixed somewhere down the line.
