It is not clear where to upload the site logo. There are two spots on the oa config page and the sites admin/appearance/settings page.

They should reflect one another.

The "Banner" in Atrium is different from the normal Drupal "site logo". Atrium does not use the drupal site logo because the aspect ratio needs of a banner are different. So yes, you need to load your logo in the Atrium settings, not the Drupal settings unless you are doing something in your own custom subtheme.
