It seems that if you set messages to be dismissed permanently, they are dismissed for all users, not just the particular user that has dismissed the message.

That's not my experience.

Changing the dismissal behaviour could remove the notice from display, there is a patch: https://www.drupal.org/node/2468991

Yes, it is surely a bug. In my case the notice is dismissed for all users.

I do not experience this bug. So you must have something different about your site. Please provide steps to reproduce your issue starting with a vanilla site with this module installed.
