I updated from 1.3 to 3 and it seems to have worked except the module update page still says I need to update from 1.3 to 3. I have tried running cron and clearing the cache as well as updating again, none of which worked.

How you updated from 1.3 to 3? If you manually updated the module, you need to update the ".info" file also manually. Update the version in the ".info" file and check again.

I just used the update function in the drupal UI to update the entire module, not individual files manually.

Even though you have updated the module through UI, could you please try updating the version manually.

yep a manual overwrite of all files worked great, no further problems.
