Drush Patch File allows comfortable work with patch files on existing Drupal installation. For integration with Profile Builder it would be useful to generate patches.make file, which would include other generated makefiles (containing patches). This file path needs to be specified in site's drushrc.php file (but that's probably beyond the scope of this module.

Beyond that, I'd definitely be in favor of providing support for this via patch (how meta) and think it's a great idea. Agree on the outside scope when it comes to setup, we'd probably want to include some directions on how to use it correctly.
