We are experiencing duplicate orders.

There order have individual order IDs from the same customer.
These duplicate orders have different statuses.

1. with Payment received
2. In checkout

We've been having to refund 1 of the 2 orders as a resolution.

Please advise asap.

"In checkout" orders don't/can't have payments attached to them, so I don't understand what you mean about having to refund orders. "In checkout" is not a completed order, it's just a placeholder order used while the customer is still shopping and before checkout has been completed.

Duplicate "In checkout" orders are normal, and are automatically deleted (moved to "Abandoned" status) after a configurable time period.
