All characters work fine, excluding the apostrophe: Agence de l'environnement et de la maîtrise de l'énergie is displayed as Agence de l'environnement et de la maîtrise de l'énergie.

I added an issue in Github, but I think it is related to Drupal specific. https://github.com/harvesthq/chosen/issues/2272

Ah this is not caused by the chosen module, but by entity reference:
#1665818: Ampersands and other characters are not displayed correctly in <select> widgets
